all right, I found another secret on lvl 4 and am now up to 43/44 secrets.

I think the last secret is also on lvl 4 or on lvl 5; any ideas? I found 4 secrets on both.
I can't provide help for this mod but going by your and the authors numbers that last secret seems to be on lvl 2.

This list counts secrets on the level in which the "secret found" message actually appears. Quick note: after realizing how potent those tiny spiders are i went on a spider hunt and noticed that inside the cave of TheCube's room two of them are uncatchable.

you actually said this after you thought to ran into a bug: I have no idea what you are trying to say with "destroyed the stone circle". Don't even try to pretend there is a bug. There is none.
